Can anyone explain how the new "Auto Save on Start" plays with running multiple devices?

I usually play on my tablet, but occasionally play on the phone (like at the doctors office), and just download my status to the phone.  But since the "Auto Save on Start" thing came along, I haven't dared fire it up on the phone, in case the auto Save on start screws up my progress.
